Shelby, remember that whatever Auto-RX cleans up has to go somewhere. If you don't get it out it will still be in the tranny flowing around. I think it would be better just to get the junk out of the tranny.

If the transmission is spotless clean I would have no problem running ARX in the transmission for much longer than the 1000 miles. But the only way to verify a spotless tranny is to tear down. So in reality I advise that the stock instructions are the way to go.
I have been running ARX in my autobox for at least 5k miles now with no problems. The unit was fairly new (~45k miles) when I put it in and oil that came out when I switched to Amsoil was not that bad so I believe it to be clean. I just wanted to keep it that way and I never recommend a product without trying it myself.
I also have a very fine in-line hydraulic filter to catch any debris that is floating around.
